DESAIN PRIMER UNTUK AMPLIFIKASI SECARA IN SILICO GEN 16S rRNA PADA KELINCI BELANG (Nesolagus netscheri) ASAL SUMATERA SELATAN
The Sumatran striped rabbit (Nesolagus netscheri) is a rare mammal protected under the Minister of Environment and Forestry Regulation No. P.106/2018 and classified as a data-deficient species by the IUCN. Molecular genetic analysis of the Sumatran striped rabbit on the 16S rRNA gene has never been carried out and genetic information on the species is still very limited. The application of molecular analysis can be a powerful tool for animal species identification regarding the genetic relationship of the Sumatran striped rabbit. This study aims to design primer candidates from the 16S rRNA gene that can identify Nesolagus netscheri species specifically and efficiently. Sequence data of several species of the Leporidae family were taken from GeneBank, then the sequences were aligned and primer candidates were selected based on the conserved regions formed. The selected primer candidates were paired and analyzed for specificity and tested for primer parameters. The results of 16S rRNA primer design obtained 9 candidate primer pairs. The results of the specificity test with reference to the ideal primer parameter standards obtained the best primer candidates recommended are primer 16S-04, primer 16S-05 and primer 16S-06 which have met all the ideal primer parameters except the parameters of the secondary structure of the self-dimer. The secondary structure produced can be optimized by performing optimization during validation tests in the laboratory so that primer pairs can be obtained with maximum results for the identification of Nesolagus netscheri species in the 16S rRNA marker gene.
