The dynamics of rapid changes in the estuarine environment are believed to potentially give rise to new and more diverse bacterial characteristics. These characteristics can be observed at the molecular level using RAPD molecular markers. RAPD markers are employed due to their simplicity and ease of implementation, as well as their ability to yield rapid results for assessing genetic diversity among bacteria. The objective of this research is to determine the genetic diversity of bacteria based on RAPD molecular markers and their correlation with water quality parameters. The study was conducted at the Laboratory of the Badan Riset dan Inovasi Nasional (BRIN), Cibinong, Bogor, West Java, from September 2022 to February 2023. Sample processing began with media preparation, stepwise dilution, bacterial isolation, bacterial purification, extraction/isolation of bacterial DNA samples, amplification, electrophoresis, and analysis of genetic diversity data. Molecular observations were carried out by identifying polymorphic bands. Data were analyzed using cluster analysis with similarity coefficient values. Based on the results obtained from water and sediment samples, the closest bacterial relationship was found in sediment samples, with a coefficient value of 0 - 0.40 or a similarity value ranging from 0 - 40%. In contrast, bacterial samples from water exhibited a coefficient value ranging from 0 - 0.22, or a similarity value ranging from 0 - 22%, indicating a relatively distant relationship between bacteria in water and sediment samples. Bacteria can be considered to have a close relationship if their coefficient value is greater than 0.6. The findings of this study are expected to be useful in the field of molecular microbiology.
